I remember that it was around 1999 after when Sony exchanged it with MGM to get Spiderman's rights. Of course this could also be a false information because I don't exactly where I read it, so if I'm wrong, then someone should correct it quickly.

I always thought it was when Sony bought controlling interest in MGM, since Columbia owned CR, Sony owned Columbia but MGM owned James Bond, so when Sony bought controlling interest it all became the same team.

MGM traded rights for the Spiderman franchise with Sony for CR67 and the rights to use the Casino Royale novel for a future film. Basically, in 1997, Sony announced they where re-readapting Thunderball. This lead to Sony and MGM having a franchise conflict (Sony wanted Spiderman to create a franchise, MGM didn't want the Bond series undermined by competition). Or at least this is what Wikipedia tells me.

I'm not sure if MGM got the rights to NSNA in this as well.

They got it somewhere. My NSNA VHS from the late nineties is from MGM/UA Home Video.

Yup. And the DVD released in 2000 is pretty much in line with the SE collection, except unlike the other flicks NSNA got no special features treatment apart from a trailer.
